Good bicycle manners on the train?

We seldom see cyclists with their bike on the trains here, and on the rare occasion we have run into them they have always been very polite and aware of others. Apparrently, for some unknown reason the JR train system management feels that there is a problem and is spending a lot of time and money to get it under control.
